So how HGT has changed modern evolutionary studies?

Returning to the subject….
Horizontal gene transfer changed how scientist thought of evolution. HGT turned out to be so extensive (it occurs not only in prokaryotes, but also in eukaryotes) that it imposed limits to phylogenetic reconstruction. Scientists have been forced to use extensive molecular data to infer robust phylogenies. Do you see other aspects of molecular evolutionary studies, which are impacted by HGT?
