How do you calculate/estimate genetic differences between homologous species?

For example, champanzees and gorillas

Here is a math problem:

A and B

The genomic DNA of both A and B was amplified with N primers, T is the average number of markers observed from each of them. markers obtained by a single primer varied from K to P.

Is it possible, basing on the data you currently in posses, to calculate/estimate the genetic similarity between A and B? If it is impossible, what else do we need? If it is possible, how to perform such calculation? Can you list the formula?
