Here are a few. Compared to zebrafish, a chick embryo has:
a longer generation time, making classic genetics tedious;
a more opaque embryo;
a larger mass, making treatment with gene knockdown reagents more expensive;
that pesky shell, making direct observation from any angle difficult;
more demand for space if you are raising mutant colonies.
