Phylogenetic tree

In Phylogenetic tree is this the change in the number of a gene's nucleotides (a protein's amino acids) which is being studied or the change in sequence of them?

If you studied only the number, you didn't have much to study in many cases :lol:

You study ANY mutation, changes, indels, anything...
