What are transgene silencing, disruption of endogenous genes and the transcriptional activation of neighboring genes?

disruption of endogenous genes means, that you insert your transgene into coding sequence, so this is not functional anymore, of course.

transcriptonal activation of NG has to do with epigenetics. If affect the transcription activity in some region (e.g. you can disrupt borders of hetero/euchromatin), you can gain transcription in region, which would be silenced otherwise

Cis or trans? That's what matters.
