hybridization probe

I will use lightcycler 2.0. to detect and SNP with hybridization probes. I designed the probes but I couldn't choose fluorescent dyes, and don't know the criterias. Could you please help me...

I'd say it depends solely on your possibilities with the machine (excitation and detection range), ootherwise it shouldn't matter much.

Cis or trans? That's what matters.

JackBean is right, it mostly depends on your machine. However, you need to make sure that fluorophore spectra do not overlap much. You can use this link to help you with that:

You can try this pair - Fluorescein (FITC)/ROX (carboxy-X-rhodamine).
