look for any other type of nucleic acids. E.g. the peptidyl NAs could be interesting, if the amino acids were coding for amino acids in proteins :) Or plenty of others such as LNA etc. Of course, then you could come up with something completely different. ...

Differentially Label

for labeling NAs you can use e.g. Cy3 and Cy5 or plenty fluorescent colors used in qPCR such as TaqMan and many others. And I think that Cy3 and Cy5 can be used even for proteins. For some other labels look for differential 2D electrophoresis.
