Re: cell fractionationElectron microscopy? That's kind of a pain and I don't know what kind of shape they'll be in after isolation. You could do enzyme assays to confirm (Krebs cycle enzymes, maybe) and, to some extent rule out contamination (some glycolytic enzyme or DNase maybe? not sure what people usually use.).
