How can you be working on identification and not have a manual? It doesn't have to be the one you mentioned, other people have published manuals too. Try a library.

Re:... I guess the only tricky part will be the preparation of DNA. To clone it, I will need manageable sizes of DNA so I might have to treat it with DNAse or nucleases. How much should I add? For the electrophoretic mobility shift assay, how would I detect it? Maybe a Western blot?

Re: Prevention of apoptosis.Put the gene under the control of an inducible promoter. That way your introduced DNAse can be selectively expressed.
