... it can be inserted in only one direction. I have never heard of CAP sites, but I know that some restriction enzyme are more efficient when there are overhang (the size depends on the enzyme) before the cutting site. I suspect that what you want is to insert 2 different restriction ...

What if the fragment of interest is bound by one set of restriction sites, but those restriction sites are not present in the plasmid?
