A highly similar index between 2 sequences infers a common evolutionary relationship. Yet, what the simliarity level shuld be for a pair of sequences to be considered related depends on many factors and is not always clearly defined. What are the factors that affect simliarity and what are the issues then determining relatedness between 2 seq using this kind of measure?

There are so many methods in phylogenetic analysis.
eg. Distance matrix methods (neighbor’s relations methods, neighbor-joining method, maximum likelihood method)

These methods do not rely only on similar information of considering sequences.
