evolutionary studiesA highly similar index between 2 sequences infers a common evolutionary relationship. Yet, what the simliarity level shuld be for a pair of sequences to be considered related depends on many factors and is not always clearly defined. What are the factors that affect simliarity and what are the issues then determining relatedness between 2 seq using this kind of measure?

Try to go to http://www.ebi.ac.uk/emboss/align/ and then on the left select MATRIX. I think that there you might find some information you need! If not, sorry!! There aren't simple solutions but, if you're luck, there are simple answers.
phylogenetic analysisThere are so many methods in phylogenetic analysis.
eg. Distance matrix methods (neighbor’s relations methods, neighbor-joining method, maximum likelihood method) These methods do not rely only on similar information of considering sequences.
