Sequence analysisOk, so there's a gene ns5 in chicken virus X that I have to look at. I found the amino acid sequence of the gene and compare this with the amino acid sequences of known proteins (in a database). I has about 200 results of related proteins.
The more identities and positives a protein of comparison has, the fewer gaps and the higher the score. Scores are reduced by mismatches and gaps in the best alignment. The apoptosis Bcl-2 regulator in chickens appeared to have the highest score and is thus the best ns5 protein match. Why does the bcl2 protein in chicken have similar amino acids to the ns5 protein? Why does it have the highest score? The protein that is the closet relative to the ns5 protein is a Bcl-2 protein in red deer. Why does bc2 in red deer have more animo acids to identical the ns5 protein than the bcl2 protein in chicken?
