This is not a simple request and you have not provided enough information for us to give you help.

Is it just 1 file with multiple sequences or multiple files?
What format are the sequences (e.g. fasta)?

Bioperl is a package that you can download from http://www.bioperl.org Do you already know how to program using perl? To use Bioperl you have to call the program from your shell open the libraries select the tool you need and run it.

For example use Bio::Seq
