What you just said about amino acids makes no sense - it's like saying water can't be stored because hydrogen is explosive. Amino acids can be sequestered in proteins - whether that is true storage or not is debatable. If you USE amino acids for respiration-derived energy, then you have to deal with freed ammonia. But they aren't always used, at least not immediately.
