Eukaryotic Genome Comparison via rRNA?

To genetically compare and to create phlogenetic tree of different prokaryotic species, we use 16S rRNA encoding DNA as a reference.

But, which genes are used as a reference, when we compare the eukaryotic species?

I finally found the answer of my question.
For eukaryotic genome comparison, generally 18S ribosomal RNA (rRNA) is analysed.
