in the process of chromosome walking, when you make a complementary probe using one end of the marker, is the size of the probe same as the length of the overlapping region?

I don't think so. Not sure, whether I understand, what are you asking for, but I guess you just mean the primer for next sequencing?

Cis or trans? That's what matters.
