Bioinformatics softwares

Hi every one
I am doing BS BioInformatics. I have to copy any software for my java semester project. Please suggest me some good softwares so that I can choose one and develop my own source code of that software

You have to COPY any software? Like take some software and take its code and use it for yourself? :roll:

I don't think so, more likely you wish not to spent much time with your project, huh?

I dont mean that.
I will develop source code for it.
I have to develop source code of all tools of a software by my self. By copying a software I mean to include all that tools and to know to develop source code for it by myself. I am not looking for a shotcut but its a part of my project. Its not my final project that I have to develop something new. Its just a practice to know how to develop software.
