So I'm trying to figure out how to set up an experiment to identify transcriptional targets of Twist. Any ideas on an approach?

Okay. What about immuno-precipatation? How would you identify what Twist has bound to though? PCR?

1. Identify potential candidates by subtractive hybridization of mRNA on twist mutant and wild type or on wild type while twist is expressed and when it is not (fist is preferred choice).
2. Clone regulatory sequences of these genes.
3. Do mobility shift assay to identify direct targets.
